CASP 2008:
Hallo !

Wir haben uns bei CASP schon registriert und werden defintiv mitmachen. Leider ist der Antrag, der die Leute dafür finanzieren soll noch nicht zu Ende begutachtet. Wir werden aber mit den jetzt verfügbaren Leuten mitmachen und ein paar externe werden sich auch beteiligen. Wir haben ja etwa 100 Targets. Die ersten Testeläufe mit alten Targets sind auch schon durch und wir sind optimistisch, dass das Protokoll steht, wenn es dann richtig losgeht.

In jedem Fall müssen dann für jedes Target zehntausende Modelle in kurzen Relaxationsläufen durch POEM bewertet werden. Das generiert über die Laufzeit von CASP zig Millionen WU's von etwa dem Typ wie sie jetzt meist laufen.

Für jede Unterstüzung sind wir dankbar. Das letzte Mal konnten wir nur 27 von Hundert Targets machen, well die Rechnenleistung einfach nicht gereicht hat. Da CASP aber alle nicht bearbeiteten Targets einfach als "falsch vorhergesagt" bewertet, hat das unsere guten Prognosen im template-free modelling leider nach unten gezogen. Die Referees im template-free modelling Bereich haben zwar gesagt, dass wir die 5.-beste Gruppe überhaupt waren, aber das die Statistik (aus den genannten Gründen) nicht hinreichend war.

Wir werden uns deshalb in dieser Runde sehr anstrengen, alle Targets zu behandlen, denn nur so bekommen wir eine faire Bewertung unseres Verfahren. Dazu sind wir auf Eure Hilfe angewiesen, denn die lokale Rechneleistung reicht nie und nimmer.
Wenns losgeht, braucht das Projekt auf alle Fälle jede Unterstützung, um auch finanziell gut dazustehen, ebenso die Ergebnisse, über 1Mio WUs mit ca. 30min-2h Länge werden das werden.

May 5, 2008 - CASP8 starting
CASP8 is approaching and POEM@HOME is participating. The first targets are expected to be released tomorrow. Once the first CASP related workunits are out, the normal workunit count will be decreased to put more importance to the CASP related once.
German: Morgen werden die ersten Targets zum CASP8-Proteinstrukturvorhersage Wettbewerb veröffentlicht, an welchem POEM@HOME mit vereinten CPU-Kräften teilnehmen wird. Sobald die ersten CASP-Workunits präpariert sind, werden die normalen Workunits etwas zurückgefahren, um schnell genug an Resultate für den Wettbewerb zu kommen.

1) From CASP we learned that POEM is really great in quality assessment. On this basis we will implement a continues web-service, which biologist can use to assess protein structure.

2) We also learned that our protocol did not generate enough new structures in the de novo fold category. So in the next two years we will work hard to improve this protocol for the next CASP.

3) We have already succeeded (with POEM@HOME) to identify a gene responsible for a late-stage developmental disorder. This affects 1 in 10000 births, so we are very proud to develop analysis tools that actually help people right now. Obviously we will strive to continue this effort. (results update coming soon).

4) We will go back to the folding studies: POEM@HOME has folded several proteins, but now that CASP is over, we will go back to improving these algorithms.

Hi everybody

In preparation for the project we will crunch during the POEM benefiz crunching, there is a new client release today, which adds two things on the scientific side:

a) better handling of small peptides
and
b) extraction of hydrophobic surfaces on a per-residue basis during the simulation (and some fixes^^).

There will be information about the project itself on monday, stay tuned. Workunits connected with this project will run under the workunit name "peptide".

We have added descriptions and progress reports for one of our recent projects involving the Type III Secretion System. This system is used by bacteria for infection and causes severe illness in hundreds of millions of humans every year. For further information and progress on this project check out the projectpage.
Workunits involved in this project will run under the workunit series Peptide 412 to Peptide 416.

Sep 21 , 2010 - First Windows Clients released
English: Finally, two hours after the proposed release date the first windows release of poem++ could be uploaded. Also thanks to your loyal support the first bug in the linux version could be spotted, which is already fixed in the windows client (updated linux clients will come very soon). Thanks for your support!

Deutsch: Endlich, zwei Stunden nach dem vorgeschlagenen Release-Datum konnten wir die erste Version von POEM++ fuer Windows rausschicken. Dank eurem loyalen Support konnte auch im Linux Client bereits ein Bug gefunden werden, der im Windows Client bereits gefixed wurde (Updates fuer die Linux Clients kommen sehr bald). Danke nochmal fuer euren immerwaehrenden Support!

English: We are preparing the next video including some info about the GPU speed and code at the moment. It should be available during the weekend. Apart from that the project is currently shut down for mainentance. This is expected to be finished in about 30 minutes.
Deutsch: Das angekuendigte naechste Video mit Informationen ueber die GPU Fortschritte und deren Speed wird gerade vorbereitet. Am Wochenende sollte es fertiggestellt sein. Im Moment ist das Projekt kurz aufgrund von Wartungsarbeiten runtergefahren. Sie werden nicht laenger als 30 Minuten in Anspruch nehmen.

The server was just upgrade to the bleeding edge server code of the BOINC developers. The reason is simple: There were still many showstopper OpenCL bugs in the code, which should now be out. In fact: Theoretically before the fixing of those bugs no AMD/ATI OpenCL BOINC project should have worked whatsoever. If everything goes along plan, you should see the first OpenCL app for Linux today. At the same time we are releasing the first CPU workunits for drug development today. CPU Workunits will be called firstdrug, GPU workunits will be called gpucrystal. Thanks for your patience!

Wir mussten ein weiteres Serverupgrade auf den ungetesten und aktuellen BOINC Code durchführen. Im aktuellen ServerCode gab es noch einige Fehler, die GPU Simulationen unmöglich machten. Genauer gesagt: Mit diesen Bugs war es unmöglich ein AMD/ATI OpenCL BOINC Projekt jemals durchzuführen. Die Bugs sollten nun gefixt sein. Sofern alles nach Plan verläuft, wird die erste OpenCL für Linux heute noch released. Zeitgleich werden wir eine neue CPU Serie an Workunits rausbringen, welche erstmal direkte Medikamentenentwicklung auf POEM@HOME durchführt. Die CPU Serie wird firstdrug heissen, GPU workunits werden gpucrystal heissen. Danke für eure Geduld!

Durch die ganzen neuen GPU-WUs hat der Scheduler Probleme CPU-WUs auszuliefern, dieses Problem wurde schon von den BOINC devs behoben. Wird sicherlich bald eingespielt.

Das Problem mit den credits bei GPU, sprich die Höhe von jenseits und böse, wird nachträglich noch korrigiert.

So, habe die ATI OpenCL GPU-App unter Win7 mit einer HD 4330 und dem neusten Boinc Dev Client angetestet:

Alle WU's brechen nach ein paar Sekunden mit diesem Fehler ab und fangen von vorne an. Nach einiger Recherche bin ich im Seti-Forum auf das gleiche Problem gestoßen: http://www.seti-germany.de/forum/poem/5 ... gpu-3.html

Fazit: Minimum wird eine HD 4770 benötigt damit die ATI Tasks mit der aktuellen Anwendung laufen. Hoffe das Problem wird von POEM mit einer späteren Version behoben.

New client binaries released
The new POEM applications have been released this morning. This update also includes the long awaited NVIDIA OpenCL support for Windows. I hope everything works as it should. If you encounter problems nevertheless, please inform us in this thread. Die neuen POEM Anwendungen wurden heute Vormittag veröffentlicht. Das Update beinhaltet auch die lang erwartete NVIDIA OpenCL Unterstützung unter Windows. Ich hoffe alles funktioniert reibungslos. Falls dennoch Probleme auftreten sollten, informieren Sie uns bitte hier.
POEM hat gerade clients für Nvidia-Karten freigegeben scheinbar aber mit Problemen.

Seit 29.4. sind neue Apps am Laufen (Version 2.31), hab's grade in der Wiki aktualisiert. Ob sich damit irgendwas ändert, weiß ich allerdings nicht, vielleicht teste ich das später mal (für NVidia).

Ähm, naja, dieser Guide ist, zumindest für NVidia, meines Erachtens überflüssig geworden.
Ich habe die neuen Anwendungen mal getestet, aber ich hatte das ja sogar schon im Guide-Thread erwähnt, daß einzelne WUs die Grafikkarte mittlerweile voll auslasten - hat sich auch nichts geändert. Ob das auch für High-End-Karten gilt, kann ich jetzt natürlich nicht beurteilen, aber zumindest meine GTX760 ist schon mit einer WU voll ausgelastet.
Vielleicht kann ja mal jemand die Meßwerte von höheren Karten posten, wer eine hat - und ob dann überhaupt noch mehrere WUs gleichzeitig nötig sind.
Ich sehe darin derzeit jedenfalls keinen Sinn.

Falls die die App so angepasst haben dass sie zu 100% Auslastung mit einer WU läuft, dann können wir den Guide ins Archiv verschieben, man müsste das mal auch auf einer ATI testen.

The Future of POEM@HOME

Dear POEM@HOME community,

first of all we want to express our deepest gratitude for every contributor to our project. Last year we developed a GPU optimized version of SIMONA, which is used as part of POEM@HOME, which speeds up the calculations by various magnitudes. Due to this speedup it has been very hard for us to supply sufficient work to saturate our BOINC project.
Therefore after eight years running, we have so much computational power that we do not require your large and generous contributions to conduct our science anymore. At the same time other, smaller and bigger projects require more computational power than ever.

The GPU accelerated algorithm will be open-sourced so that other groups can use the efficient forcefield freely to conduct research on GPU clusters on their own (the timeframe for this will be until Christmas. The code is ready to be shipped and the paper is written, but needs to be peer-reviewed before).

We are sorry for the hiccups in the last month; we would have liked to prepare a cleaner and better run of the final tasks.

Thank you again for your amazing support and we hope that your contributions will help other BOINC projects from now on. We want to especially thank Vladimir Tankovich for his contributions to the GPU code.
